The problem actually was that I added it manually to the preferences file,
I expected it to pick the unknown commands and save them as they are. This
is possibly section dependent. If this is so, then this section should be
marked as such, I've seen no markings of this sort.

I've since then removed preferences and created a mostly working lyxrc,
I'll try to use the preferences dialog and see what happens.
