That's true.

If the settings existed in your system lyxrc and that value wasn't changed
when editting with Preferences it won't be saved to the preferences file.
Any settings that were in your local lyxrc before a preferences file
existed that overrode settings in the system lyxrc will be saved to the
preferences file even if those settings don't appear in the Preferences
dialog.

If this doesn't happen it could be due to a typo in lyxrc.C or it may be
due to having an old preferences file around (old == before Friday 13th).

I'll have a look to see if I made a typo or not.

Could you try removing your preferences file and try again.

might leave the help messages till after 1.1.6.
