That's right -- it's a Qt-4.5 problem.

No, it's not dataloss. The notes appear in the LyX document, but they
prevent LaTeX from typesetting. In any case, this is resolved when
recompiling with Qt-4.4. I am baffled, however, how Qt could affect
LyX's generation of the .tex document.
