Please elaborate on how you want the embedding feature to behave, and how you would address the problems with readonly files, in zip file structure, cleanup, bundle, unbundle, subversion'able file format, compression, share of out of tree files between .lyx files, etc. I mean, I have heard enough of your ideas and you have OKed my ideas from time to time, but I do not know how you want to put these pieces together. Yes, you may dislike something, but that maybe the only way to achieve another feature you want. Needness to say, I am mostly concerned with how you share the same files from different .lyx files.
