Looks so. There are two entries I could find that seem relevant. The
first is 159114 - Mac: switching between windows using Cmd + ~ send
the ~ key down to the app:

It says this one was fixed as of Qt-4.3, but I'm using Qt-4.3 to
compile LyX and still finding the problem.
Then there's 177491 - Switching between application Windows on the
Mac adds a character to input widgets:

This one is still active, scheduled to be fixed for 4.4.
