If buttons like [embed latex class file] will be added,
Document->Settings->Bundled Files makes more sense. It also makes
sense to list currently embedded files there.

How about

1. Tools->preference, change "Plain text" to "Save and Export", put
curent settings to "Plain Text" group box, and add

  [ ] Save in bundled format by default
  [x] Bundle external dependencies by default

The second option can be useful for people who want compression, but
not bundling.

2. Document->Settings, add "Bunblded Files" panel

  [x] Save in bundled format (the same as Document->Save in bundled format)

  Currently Bundled files
  [ A list of bundled files, from             ] [Update]
  [InsetGraphic, InsetExternalFiles etc ] [Unbundle all]
  [                                                    ]

 Extra Bundled files
 [ A list of extra files                          ]  [Browse]
 [                                                     ] [Add layout File]
 [                                                     ] [Add Class File]
