LilyPond handles accents etc. very well because it proceeds text files
encoded in UTF-8 (that's a text character encoding).
Hence the problem should come from your text editor that either does
not handle UTF-8 encoding, either supports it but you did not save your
.ly file in UTF-8 encoding.

What text editor do you use?

UTF-8 is must-have feature for Chinese user like me. But for ASCII only users, they don't care.
