Unfortunate that the midi is by default commented out or else you could also do:

\new Staff \with {instrumentName= "Violin I" midiInstrument="violin"}

and get the midi to sound right.  I suppose you could put a

\set Staff.midiInstrument="violin"

in the appropriate place commented out along with a comment that said to uncomment if you uncomment the midi section.

I most definitely think that this needs to be in the template if you leave the \midi in, but commented out.  Theres no point of showing them how to do \midi without showing them how to set the instruments.
