As a first step, wouldn't it suffice to have a wrapper: lilypond $1 mv $1.midi dir and if you are using makefiles, lilypond don't have to solve that problem, you could just as easily add an mv-line in the makefile. Well, the same goes for the midi vs. mid problem I guess.
