One way is to enter your music in parallel (see my recent note about this).
Deleting a bar is then a simple matter of selecting a few adjacent lines and
hitting delete.
But one has to admit that this more or less requires you to enter your
music accordingly *beforehand*.
And I think with this you'd deprive yourself of significant advantages
that LilyPond's horizontal apporach has regarding stability.
I think assistance in this vertical handling (which I also would
consider extremely helpful) is something that editors could/should
provide support for. Maybe Frescobaldi's python-ly can be of help here.
Or the idea of selecting a (vertical) range of notes and then determine
the surrounding measure and delete its content. Not trivial but should
be doable.
