No, it's a triple-stop (violin) in which the lowest note is released early -- not strictly a grace note, but not notated at full value either. This is the notation recommended by the violinist who commissioned the piece.

I guess you will get the desired alignment if you just make the stem invisible in my example. The cause of the alignment problems is that the note head of the whole note is wider then that of shorter notes, just a you will find in well-typeset printed scores.
