With Neil's suggestion (which is implemented in the last patch) it's no problem at all to apply it only to staccato notes by default - just add the line (shifted-towards-stem . 0.5) in scm/script.scm anywhere in the block belonging to "staccato". This places dots in the middle between note head and stem (for different positions, replace the value 0.5 with whatever you like best).
