I would recomend doing the WAF on a work table and set the alignment and dihiedral before installing the center spar in the fuselage. Using that proceedure you can draw a string from end to end on the spar and keep the alignment straight and set the 5" (?) elevation of the outer spars. Then remove one set of fittings from the center spar and install in the fuselage. It worked for me but as always, your results may vary. :-) Also, the drill jig suggested in the manual works great.
