Run 'fdisk /dev/hda1' in linux and remove the partitions ,after rebooting the partitions will be gone
 
Then convert the free space into a FAT32 partition using fdisk for windows , your system would be safe this way or if you are really paranoid then download PowerQuest Partition Magic ,this is very interactive and lets you change ext2 and ext3 partitions from windows.
