Sorry I still don't see any real problem.
The number of the files says nothing about the quality of a solution.
1 big file, many small files? It depends.

What I can say is that today I can do:

svn co http://harbour.....

<install dependences>
<set HB_* with my paths>

./make_gnu.sh install

in Ubuntu, Fedora, OpenSuse, Centos, WinXP with msys/mingw and OSX
Leopard 10.5 with MacPorts and I get Harbour built and installed.

I can't see anything simpler.

I can also understand that msys/mingw cannot be imposed as requirement
under Win and that batch files are not a good solution but that's
nothing to do with *nix.
