It means something still exists but has been superseded and should be avoided in effectively all contexts. For instance, the Win16 API is deprecated: Windows programmers should not use it and should not rely on it existing in any future version of Windows. Windows 3.1 is not deprecated, though, despite being older than some people on this mailing list: it's just been EOLed.
