Concerning the backup files, those get stored in the same directory as the book, so since that directory is already accessible, I wouldn't expect there to be any issue with writing backups there.
To get portal access to the directory, Gnucash would have to request access with an "Open directory" dialog instead of just requesting the file to open with an "Open file" dialog. Could be done, but it might be confusing for users and it's easier to just give the flatpak broader filesystem permissions.
