Peter, I suspect that you have installed a Flatpack version of GnuCash onto your Debian 12 machine. I agree that it is complicated to follow the instructions to install the Flatpack version and to keep it functioning properly, but if you can verify that is how you installed release 5.9 onto your machine, some users here may be able to guide you with fixing that installation and possibly even upgrading to release 5.10 when that becomes available as a Flatpack.
I will suggest that alternatives to fixing Flatpack would be to find a way to run a native version of GnuCash either on your current machine by using ssh into a different machine or on an alternative such as a virtual machine.
