Glen, One thing you haven’t mentioned yet is what version of GnuCash you’re running.
When the GnuCash icon gets turned into a question mark or is greyed out, is Options>Show in Finder available from the context menu? If it is, what does it point to? Check to make sure that you have only one Gnucash.app installed by running /System/Library/Frameworks/CoreServices.framework/Versions/A/Frameworks/LaunchServices.framework/Versions/A/Support/lsregister -dump | grep Gnucash.app from the terminal prompt (Terminal is in /Applications/Utilities).
