How do you have $PYTHON_TARGETS and $PYTHON_SINGLE_TARGET configured? Do you have any overrides in package.use? All I can see in the ebuild is that setuptools and six need to have the same values for both (specifically, setuptools-34.0.2-r1 depends on >=dev-python/six-1.10.0[${PYTHON_USEDEP}], where $PYTHON_USEDEP expands to the value in your emerge output).
