Dear Mr Baldacchini I use FS for 2 year olds and have the same problems, probably beacuse FS is made for data of >5year olds. I run all three steps, then control visually using tkmedit and where wm or grey matter is missing, I try to correct adding control points and rerung recon-all -autorecon2-cp. Before run autorecon3 I control again using tkmedit, and add some control points again if needed. Then run autorecon3. It is not very sophisticated way to do it, but it works quite well in most of my data. I would like to apply a age-matched template (probabilistic mask) for the segmentation but fail to find a way doing this in FS. If you find out more accurate info, I would appreciate to hear from you! Hi, I'm trying to use recon-all on subjects between 3-12 years old, but I'm getting bad results as you can see from the image I attached, these subject in particular is 3 years. It seems like it is unable to distinguish well the borders of grey and white matter also if by looking at the structural images the contrast is quite good. Do you have any idea or suggestion on why I'm having these issues? Can you point out the exact points where I can look to find the error? I guess you'll need the entire recon-all, I can send it off if you wish.
