For your other questions:
1) FreeSurfer can not work well on data with resolution bigger than 
1.5mm^3. You need your input to have good wm/gm contrast in order for the 
surfaces to be created correctly.

2) I'm not sure what you mean by the first 50 files. In the series? I 
would imagine the name would matter.
