Which version of freesurfer do you have? To find out, type:

  cat $FREESURFER_HOME/build-stamp.txt

Per the release notes page (which documents updates), a fix was included
in v3.0.4 (and newer) that addresses a problem where the pial surface
crosses the midline:

  http://surfer.nmr.mgh.harvard.edu/fswiki/ReleaseNotes

So you may need to update to the latest version if you have pre v3.0.4.

Or you can get mris_make_surfaces_linux.gz here:

  ftp://surfer.nmr.mgh.harvard.edu/pub/dist

then:

  cp mris_make_surfaces_linux.gz $FREESURFER_HOME/bin
  cd $FREESURFER_HOME/bin
  gunzip mris_make_surfaces_linux.gz
  mv mris_make_surfaces_linux mris_make_surfaces
  chmod a+x mris_make_surfaces
