Thankfully I managed to recover the system, by accident, more than by
design :)

I installed EnvyNG, which installed the proprietary NVidia drivers, and
the needed libraries which got OpenGL working again. One of the
restricted libraries must have been screwed up. However the latest
NVidia driver has terrible latency, system went from 12000 to 70000!!
Then changed to Vesa driver, latency dropped to an even better 6000 :)

OpenGL doesn't work properly in full screen mode with Vesa driver at
1024x768, preview of GLXGears works in a window, but doesn't display
anything at full screen. However that seems to have no detrimental
effect to Axis or EMC, all seems to work fine so far. I won't have a
screensaver enabled on a CNC control so it's no loss, and if it does
show a problem later I think I can get the NVidia GLX driver working
again.
