This issue was resolved by 0fa8bb4c5 (org-capture: Inserting an entry doesn't break structure, 2018-10-22), which part of the 9.2 release and prompted by <http://lists.gnu.org/r/emacs-orgmode/2018-10/msg00256.html>.
