You mean GNU Emacs? I use the current XEmacs from unstable(potato) for a while with XWindows, skk, xfonts-cjk and everything work good. I recently switch to to the xserver-xtt series from the Debian-JP distributions (really good :) and here too I'm really satisfy. However, I use XEmacs for all my Japanese (and some time xjdic and the krxvt in rxvt-ml), and never try much to have skkinput work for other applications.
