MSYS2 is apparently on 3.46.1, but the patches haven't changed in some
time.  https://github.com/msys2/MSYS2-packages/tree/master/sqlite Perhaps
that can be of some help?

I guess MSYS2 can look forward to adapting to the change from autoconf
too...
