It sounds like every boat is different so far.
I've got two pumps, one inside and one in the cockpit. They are plumbed
separately, so two pickups in the bilge and two through-hulls.
The only thing about your setup that might worry me is that a failure in
one pump might defeat the use of the other - the water could leak back
through. But would it worry me enough that I'd install another
through-hull fitting? Depends where I'm going with the boat.
To your question, air doesn't suck in from the other pump when not in
use because the pump will act like a one way valve.
If I were you I would verify what is going on in the bilge though, I
would hope there are two intakes.
