Hi Eleanor, Thank you for your answers. I just want to add more information. The resolution is ~ 2A. The space group is P1. After phenix refine, Rwork decreases from 0.525 to 0.5175, but Rfree increases from 0.5239 to 0.5381. Is the high LLG, low TFZ because of the wrong or bad search model? Thank you! Cheers, Weixi

Resolution? Wrong spacegroup - eg P21212 when it should be P212121 or something? Wrong estimate of model difference? That can afffect LLG quite a lot? But there are many reasons.. Does the Rfactor fall when you refine? A change of R=55% to R=47% usually indicates the solution is somewhat correct and can be improved.. One of the search models I tired generated 5 MR solutions. The best solution has a over 300 LLG value, but a low TFZ value (5). I checked the map in coot. The density and model didn't match well. I am wondering if it is normal? What's the problem? Thank you!
