Thanks for the extra information! I've experimented, and it begins to look like 
a case where I'll have to go for the "least harmful" option (le moindre mal ...)

with chapter prepend, we get clear sequential numbering for chapter/section 
titles
Chapter 3. title
3.1 title
3.2 title
but we get confusing 'related links': Chapter 3, Section 3.2. Primary protected 
application (PPA)
the section title on the page is 3.2, so the reference to Chapter 3 is 
redundant; and "Chapter 3, section 3.2" suggests a non-existent 3.3.2


without chapter prepend, we get incomplete numbering for section titles
Chapter 3. title
1. title
2. title
and reviewers/readers can no longer say "see 3.2"
but we get more comprehensible 'related links': Chapter 3, Section 2. Primary 
protected application (PPA)

Given the importance of being able to share quick, unique references to 
numbered sections I think I'll have to stick with chapter prepend.

By the way, how would I get a reference to topic title (no number) and page 
number, as in the DITA specs?
