I do not think bidi is responsible for this. bidi only changes the
definitions of \...@ympar and \...@addmarginpar to provide \setRTLmarginpar,
\setLTRmarginpar and \setdefaultmarginpar and as far as I can see marginote
package does nothing to \...@ympar and \...@addmarginpar.

Your example is very hard for me to investigate. Could you please send an
example in which you only use bidi and marginnote packages such that without
bidi there is no problem but loading bidi causes the issues you were
describing.
