Dear Adam McCollum,As an attachment there is an example source file with some Arabic text and two layers of footnotes created by the package manyfoot. There are also some features of critical editions - as line numbering which is created by the package lineno - as you can see. My example of such a text may be far from beeing satisfactory, it is just what I have achieved yet. To write the footnotes faster I have defined a \newcommand in the preamble.
Very important is the package bidi by Vafa Khalighi which is automatically loaded if the package polyglossia is loaded (see also the documentation of the bidi package, where you find information about footnoterule etc. With regard to the margin note: If you have the new version 1.0.6 of bidi that has been uploaded by Vafa Khalighi just recently, you may open the file critedtest1).
A right to left footnotelayer is created by manyfoot if you put into the \SeFootnoteHook command the bidi command \setRL (this is mentioned in the ArabXeteX documentation) and the text of the footnote has to be put within the \textarabic{} command.
If you want to see also the bold face, you have to change the font from Scheherazade to for example Al Bayan (on Mac OS) and delete the option Script=Arabic from the \newfontfamily command.
In the preamble there are also some elements which are only included to write Latin transcription and which may be possibly not usefull for you, but I have not deleted them.

I know that ArabXeTeX can also be used, with input options of both transliteration and Unicode Arabic. I see how to do the notes/ apparatus within Ednotes for a Latin script, but I can't get it to work when the text is in Arabic script (Arabic script, and not transliteration is necessary for me to use for reasons not worth going into here).
