Thank you, Phil ! I changed the version to 1.0.2.0, and I deleted the UpgradeVersion element. I will now only see 1 installation in the Control Panel\Programs\Programs and Features. Thank you !
But, I still need to set Schedule="afterInstallExecute" to NOT override the config file. And, with this, when the installation fails, it gave me the prompt "The following applications should be closed before continuing the install: WixWindowsService2012". And, it asks me to select -Automatically close applications and attempt to restart them after setup is complete. -Do not close applications. (A Reboot may be required). When I select either of option button, and click OK, it will NOT roll back to previous version.
