You only need one or the other. If you download the Zip, Create a Source Code Directory, but only use the supplied solution in the zip to make changes to the WiX Project proper, (the one everyone uses).
Download the Exe, and run it to install Visual Studio Integration, then use the New Project Wizard to Create A VS Project that you use for your own project.
