Use v3.5 or v3.6. v3.0 has no VS2010 support as it was released long before VS2010 was even in beta.
Also v3.5 isn't a beta, it's release candidate now. Nothing much has changed from v3.0 to v3.5 other than the features Rob covers in those above blog posts so if you've been using v3.0 you should be able to switch straight to using v3.5 (there's no schema changes like there were between v2.0 & v3.0). If you've got questions about specific issues we're only too happy to help on this list (but please remember to use a search engine first as you'd be surprised the number of things that have been asked repeatedly which could've been answered by a quick search of the internet) dotnetinstaller is pretty good as bootstrappers go if you're looking for a free, open source solution. I use it myself & recommend it very highly. The other package I've looked at is SharpSetup which you may find useful if the application you're installing requires a .NET Framework -> http://sharpsetup.eu/ Until Burn is "production ready" in v3.6 there's always Visual Studio's MSBuild or other commercially available packages.
