It's a slightly unusual option, but if I was in your shoes I might
consider supplying the application packaged as a wixlib (containing the
main application installation), together with a utility which allows the
reseller to select their "template" folder. After verifying that the
contents of the template folder are appropriate (i.e. the logo files
exist, the template files are the correct format, etc.) the tool would
then generate a component for the reseller's templates (in a manner
similar to Heat), run it through WiX, and link the entire set together.

Obviously, care would be necessary to ensure component rules don't get
broken, but to the final end-user all they would see is the final
product msi file.

What do others think? Is this a good idea, or does it make life too
complicated?

Am I missing the point here, but does that mean we still either have to
generate the CAB to each reseller or train them how to generate one? 
Each reseller will have their own set of templates (random amount) each
with
different names. The logos however should be named the same.

Can't you just put the changing files in an external CAB file instead? 
Then you just have to swap that out.
