I don't know what you mean by "It seems that once you add a web application
into the product all files go both to the program files and web directories.".
There is nothing in the WIX toolset or MSI that would require that.

I have a rather complicated product that has multiple Windows services and two
separate web applications.
I would like to make each web app and service a separate feature.
It seems that once you add a web application into the product all files go both
to the program files and web directories.
Is there any way to specify such a product?
