I don't understand your scenario well enough. I would encourage you to play
with the organization for a while. Notice the WebVirtualDir/@Directory
attribute references one of your Directory elements. That's how you control
the physical location of the WebApp.

You just need to create more Directory elements that aren't nested under
ProgramFilesFolder.

I used the sample file from the tutorial site - cleaned it up to compile with
wix3. I added a file named nothing.txt. I don't see how to keep nothing.txt
from being added to the website folder (or for that matter default.html from
being added to Program Files although this is less of an issue.
My wxs is below - both default.htm and nothing.txt are added to the program
files and web app.
