Dave: We accomplished this by an uninstall of the previous version (non-WiX-based MSI) and full feature install of the current version (WiX-based MSI).
Instead of using merge modules, we created WiX fragment files for each of the "merge" packages that are linked for the final MSI output. It made for a very clean switchover.
