Hello Joe, We are web2py users, not all pythonanywhere users (I never use it).
Although, piwik ask for root of web server www/, web2py folder is in no way comparable to the root of the web server you need a gateway/middleware to allow web server serving web2py content so... Since I don't really know how pythonanywhere works I can help much... I feel that you don't really have access to any web server as they seems to specialized in python app deployment, so they seems to handle all the plumbing and leave you only the app/framework part to play with...
