Replace existing yourapp/static/css/bootstrap.min.css with the bootstrap.min.css file from bootswatch.com. Keep web2py_bootstrap.css as it is, as this file is web2py specific and does not come from either Bootstrap or Bootswatch.
Note that web2py is still at Bootstrap 2.2.2 at the moment, although going to 2.3.1 shouldn't be a problem. If you want to upgrade, you should also replace yourapp/static/css/bootstrap-responsive.min.css and yourapp/static/js/bootstrap.min.js with corresponding files from Bootstrap 2.3.1.
