Paul, you have guessed the reason the song was cut out of Gomer Pyle exactly.   
It all has to do with paying royalties for the song.    That is the reason most 
of the music in TAGS is of the generic variety composed by Earl Hagen.   You 
remember when Opie had a band that was supposed to be a real hot group, but all 
they ever played was unidentifiable instrumental music.    The show did not 
want to pay a royalty for a genuine hit rock and roll record.

On a similar note,  due to an error, the owners of TAGS let 16 episodes of 
Season 3 TAGS fall into public domain due to a failure to renew the copyright.  
 You have probably seen these 16 episodes for sale on a single DVD at Wal Mart 
or some such.    But if you happen to buy these episodes, you will notice that 
they do not play the TAGS theme at the start of the show.    That is because 
Earl Hagen did not let the copyright for his music lapse.    The copyright for 
the music is separate from the copyright from the show itself.
