There's no real "best way".  For security reasons you need to encrypt
the VNC traffic - this can be done either via an encrypted tunnel (ssh,
zebedee, openvpn, etc) or by encrypting the stream directly (using the
commercial RealVNC variants).  As far as security goes, it's down to how
good the encryption algorithm is and how well the code has been checked
for flaws (I'd rate openssh as the best for the latter aspect).  the
only other issue is going to be how easy it is to set up the
encryption.

RealVNC doesn't include any file transfer utility.  One advantage to
using ssh for the tunneling is you should be able to use scp or sftp to
securely transfer files without needing to install any extra server
software.
