When you do a full backup it doesn't actually copy all your apps and music to your computer. It saves your settings and passwords. You can always see what you baught in the app store and redownload it if you lose it anyway. I had the same problem last time I updated using ITunes. I forget how I fixed it though. I think I just did a full backup to the computer and it copied the apps.
