You can add a section like this to your synergy.conf to get working relative 
mouse movements in fps games.

section: options
  relativeMouseMoves = true
end

To enable it you have to lock the mouse cursor to the Windows desktop with the 
scroll lock keyboard key. There are still some issues with certain games. Games 
that switch between absolute and relative mouse, like when you bring up the 
menu, might behave oddly. The mouse cursor sometimes jumps to the centre of the 
screen when relative mouse is on but it's usually not a big problem.
