UHD_USRP_PROBE will set the system clock to the GPS if there's one installed.

Regardless, there's always a system REF clock and internal PPS.  The REF LED is simply indicating   that the internal reference PLL is locked--whether its getting that from external, the internal GPS, or just from
  the on-board TCXO oscillator.

The GPS LED illuminates when the internal GPS module indicates that it has achieved lock.
