Not sure if there is more to overriding the version of prototype used than just manipulating the JS stack provided by ClientInfrastructure. It may be a bit sledgehammer for your needs. Tapx-prototype seems to be for 5.1.x and above only. The only option I can think of is to rebuild tapestry with the latest version of prototype. An option I try to avoid for various reasons. Upgrading to a later version of Tapestry is not possible either at the minute. It's on my list todo though.
