No, nothing has changed.

/usr/share/spamassassin contains the rules that come with the SA
distribution.  These will change with each version.

/var/lib/spamassassin/3.001007/updates_spamassassin_org contains the
updated rules downloaded by sa-update.  This will change as often as
the rules are updated and you run sa-update to get them.

SA knows about both of these directories and will automatically use
the correct one.
