SA has no way to delete mail, it simply marks it up.

Could be, or if there's a misconfiguration that eats the mail that'll do it
too.  I had several issues going from FC3 to FC4, none SA related, but don't
assume that all things were handled properly by the upgrade system -- it took
me several hours of cleanup after my upgrade a few weeks ago.
