If bayes is working, 90% or more of your mail should have a BAYES_ rule in it's
X-Spam-Status. If you're using 3.x it should be in near 100% of your mail.

My guess is that your cron job is running as a different user than is used to
scan your mail. So you're training into one database, but scanning using a
different database.
